Going to do a rundown of 3DS eShop games I'd recommend here, you've got until the 27th to grab these, but I'd pick them up a little earlier just in case. Feel free to discuss in the thread games you'd like others to check out as well! Below, prices that are in Strikethrough indicate an original price, with a current sale price next to it.

Exclusive to the eShop: [may not be released again, grab while you can!!]
Picross 3D Round 2 - While not retaining the funny mascot of the original DS Picross 3D, this sequel has a new puzzle system with blue and orange cubes, making its 350+ puzzles feel unique if you already played the first one. The presentation is wonderful, with each set of levels being selected from a bookshelf, the book's title relating to the puzzles' shared theme. Price: $30

Witch & Hero 3 - The third in a trilogy of action games from Circle Entertainment. Circle is going to be a common name on this list, publishing quite a few notable eShop releases. The gameplay is pretty simple, and it kind of reminds me of Vampire Survivors which I recently played, albeit at a smaller scale. Price: $4 $2

The Legend of Dark Witch 3: Wisdom and Lunacy - Just as with the previous one, this is the third in a trilogy published by Circle. This series is similar to Mega Man, choosing from a set of side scrolling action stages and gaining weapons. Price: $10 $4

Chase: Cold Case Investigations ~Distant Memories~ - This is a short visual novel created by some former staff members of CiNG, the developer behind Hotel Dusk and Another Code/Trace Memory. It's roughly 2 hours long, and a nice novelty to pick up if you are a fan of CiNG's releases. Price: $6

Parascientific Escape Series - A trilogy of adventure/visual novel games, reminiscent of Zero Escape. While not the best VNs I've played, they were fun to play/read, and included some well constructed puzzles. Price: $5 $2 each ($15 $6 total)

GUILD Series by LEVEL-5 - Multiple eshop releases spanning several genres. Personally, I've gotten Weapon Shop de Omasse, Attack of the Friday Monsters, The Starship Damrey, and Crimson Shroud, though I'm looking to grab the rest as well. Price: $8 each (excluding Aero Porter, which is $5) $53 total

Have Physical 3DS Releases, Much Cheaper on eShop:

Professor Layton vs. Phoenix Wright: Ace Attorney - Price: $30
Hatsune Miku: Project Mirai DX - Price: $20
Culdcept Revolt - Price: $30 (Regularly goes on sale for $5/$4, likely to happen again before closing)
Rhythm Heaven Megamix - Price: $30
Professor Layton and the Azran Legacy - Price: $40
Monster Hunter 3U, 4U, and Generations - Price: $20-$40 $3 each
Several ATLUS Titles - Shin Megami Tensei, Persona Q, Radiant Histoia Perfect Chronology, Stella Glow, Etrian Odyssey, and more. Please have a final sale in North America I am crossing my fingers... Price: $20-$40
Yo-Kai Watch 3 - Price: $40

If I have purchased games on eShop, will I lose them if I don't install them before 27?

If the game has been purchased, it is bound to your account and can be downloaded after the 27th. You cannot purchase any new games after the closing date.

I haven't played too many of the eshop games that I bought to recommend anything but I can at least recommend some free demos with exclusive content.

Bravely Default & Bravely Second demos: There is an entire storyline exclusive to the demo that can't be accessed anywhere else. It's free, so get it if you're remotely interested.

Kirby Battle Royale demo: Playing the demo unlocks Meta Knight as a character for the full game. There is no other way to get him.

Pokemon AS/OR & S/M demos: Exclusive items. Sun and Moon demos are the only legit way to get Ash Greninja.

Codename S.T.E.A.M. demo: Exclusive weapons.

Monster Hunter Stories demo: Exclusive Majora's Mask costume for your cat guy.

There might be others that I'm not aware of.

Also I know this is a 3DS thread, I would still like to add some Wii U things.

Xenoblade Chronicles X free "DLC" with patches: There is a huge Xenoblade Chronicles X patch that is listed in the shop as free DLC. When the eshop goes down, those patches also go down.

Affordable Space Adventures: The only thing I listed that isn't free. It's an exclusive Wii U game that apparently takes a lot of advantage of the gamepad.

That's all I can think of for now.

Coming in to recommend Sanrio characters Picross to the list. Its Hello Kitty/Sanrio character themed picross puzzles. There's also a fun element where you unlock stickers and stuff to customize the playing screen.

I haven't played any of the following games, therefore I can't ensure that they're must haves, but some of these have sparked my interest and maybe they might spark someone else's, too.

Games probably not that well known

Adventure Bar Story
An RPG where you manage a bar and have to gather materials for recipes. In order to get the materials, you either have to find them in the outside world or receive them as a drop from defeated monsters. (Also available on Google Play)

Ambition of the Slimes
A turn-based strategy RPG where you play as various slimes which have the ability to 'infect' enemies on the battlefield, which results in being able to control said enemy unit. (Also available on Nintendo Switch and Steam)

Dark Void Zero (DSi Ware) - A retro action platformer where you have to navigate through different levels in order to save the human race. (Also available on Steam)

Dragon Quest Wars (DSi Ware)
A short game set in the Dragon Quest universe where you control monsters in turn-based battles against other monsters.

Mighty Flip Champs! (DSi Ware)
A Puzzle game where you need to get through various rooms. You have the ability to flip the upper and lower screen around and have to figure out your way to the next room. This game is said to be quite difficult but it has an interesting concept. (Also available on Playstation Portable)

Mononoke Forest
In this game, you need to rebuild a town that was destroyed by evil Mononoke. In order to do so, you need to collect some Mononoke yourself, level them up and battle against enemies. It's basically a monster collecting game with simulation aspects, but the battle system is quite unique. In order to attack enemies, you need to combine your own Mononoke and fling them against the enemies. (As far as I can tell, this game is only available on the 3DS and can only be acquired digitally)

Sadame
An action-adventure hack & slash game set in a demon infested feudal Japan. You can choose between different classes, upgrade your character and slay your way through various enemies and bosses. (Only available on 3DS, digital only)

Sakura Samurai: Art of the Sword
This game was made by Nintendo but I feel like only a few people know about it. In Sakura Samurai you play as a young Samurai who has to defeat enemies in different levels. The combat system consists of timing your dodges perfectly in order to deal damage afterwards. (Only available on 3DS, digital only)

The Legend of Kusakari
A game where you have to free the battlefield from grass in order to help heroes in their battle against enemies. A very unique idea and obviously a fun reference to The Legend of Zelda. (Only available on 3DS, digital only)

Games quite well known but not listed in this thread yet

Shin Megami Tensei IV
This entry in the SMT series is only available digitally. You play as a Samurai who needs to track down an enemy who transforms people into demons.

BOXBOY! , BoxBoxBoy! and BYE-BYE BOXBOY!
Puzzle/Platformer games where you control a square and have the ability to create more squares in order to solve puzzles and overcome obstacles. (Only available on the 3DS, digital exclusive, there's another game called BoxBoy! + BoxGirl! on the Nintendo Switch)

Crashmo, Pushmo
Puzzle games where you have to move platforms in order to get to the top. (Only available on 3DS, digital only)

Gunman Clive , Gunman Clive 2
A sidescrolling Jump'n'Run set in a western world with a very unique artstyle. (Also available on Steam, iOS, Android and there's an HD collection on the Nintendo Switch)

Liberation Maiden
A short shooter game made by Level-5. Take control of the president of Japan and save your country from impending doom. (Only available on 3DS, digital only)

Mutant Mudds
A sidescrolling platformer with a nice retro artstyle. This game makes great use of the 3D feature! (This game is available on various platforms, but it is worth a mention because of said 3D feature)

Fire Emblem: Fates - Revelation
This is a DLC path for Fire Emblem: Fates - Birthright and Fire Emblem: Fates - Conquest. It's basically an additional storypath and can only be purchased once you have completed chapter 6 of at least one Fates title. (Revelations is also available in a bundle copy of both Fates titles, but is insanely overpriced. I highly recommend getting this DLC before the eShop goes down)

Pokémon Dream Radar
An augmented reality Pokémon game which allows you to catch some legendaries, including the legendary trio Tornadus, Thundurus and Landorus in their Therian Forme. You can transfer collected Pokémon and items to your copy of Black 2 / White 2.

Pokémon Link: Battle!
A Pokémon themed slide-action puzzle game.

Free games

Ironfall: Invasion
Not entirely free. A third-person shooter game where you have to defeat aliens. You can try out the game for free, it then offers you two campaigns (solo and multiplayer) which can both be purchased.

Pokémon Picross
Well, it's Pokémon themed Picross.

Pokémon Shuffle
Another Pokémon themed puzzle game.

Pokémon Rumble World
It's basically a free Super Pokémon Rumble campaign, but since there's in-game currency, you might have to grind a bit in order to progress.

My Nintendo Picross - The Legend of Zelda: Twilight Princess
This game can only be 'purchased' via My Nintendo. You need 1000 platinum points to receive the download code for the game.
